The most popular and convenient route is crossing the border from Thailand at Mukdahan border checkpoint, then entering Savannakhet Province of Laos. From there, there are two options. The first is to take a bus from Savannakhet Bus Station to Hue. Buses depart at 10:00 AM and 10:00 PM. Check the bus schedule from Savannakhet to Hue and Hanoi here. The other option is to buy a ticket at Savan Bahe Hotel in Savannakhet. The bus runs every other day, departing at 8:00 AM and arriving in Hue around 6:00 PM.
I used the latter option because it avoids the hassle of waiting overnight for the checkpoint to open, which is much more tiring. The Vietnamese checkpoint on the Laos side is called "Savan Checkpoint" and on the Vietnam side "Laobao Checkpoint" or "Laobao Checkpoint." As of January 2011, no border pass form is required; a passport with more than 6 months validity is sufficient. I believe in the near future crossing from Laos to Vietnam may no longer require a border pass form. I am not sure about the situation on the Thai side.
At the immigration checkpoint, a small fee is charged. After crossing, the bus arrives in Hue in the evening and stops at a hotel. If you arrive late and are tired, you can rest there first and move to another hotel later (find accommodation in Hue).
